Scientific Applications under Leopard

It is often difficult to find compatibility information about specialised applications, so this forum topic will hopefully act as a resource regarding scientific applications under Mac OS X 10.5 (aka Leopard).
It would help if you could put the application name in the title to aid searching for information.
Also if you have a bug number it might be useful to include it.




ChemBioDraw
The ChemBioDraw (ChemDraw) plugin 11.0 does not work with Safari 3.0 under Mac OS X 10.5.
MOE
MOE (www.chemcomp.com) no issues identified to date.
MatLab
MathWorks products R2007b and R2007a (including Student Version) have been qualified on Mac OS X 10.5.
However, there are two significant issues with running Simulink on Mac OS X 10.5:
-- Simulink may crash when dragging a block from one window to another. A patch is being developed to address this issue and will be available by November 1st. See Bug Report 409715 (http://www.mathworks.com/support/bugreports/details.html?rp=409715) for more information.
-- Poor visual display of some Simulink windows. Specifically, incorrect colors are displayed on some Simulink menus, icons, and toolbars. This is strictly a visual issue, there are no functional issues and tool tips are not affected. This issue does not affect the Simulink editor. This issue will be resolved in R2008a. See Bug Report 408066 (http://www.mathworks.com/support/bugreports/details.html?rp=408066) for more information.
There are no significant issues with MATLAB on Mac OS X 10.5
iNMR
All versions of iNMR can run on Leopard. Old versions have a bug: when you import a QuickDraw picture they crash. The same happens when you open an old document which you imported a picture into. The bug has been corrected with versions 1.8 and 2.3.5. They are the versions you presently find on the web site and are not specific: they run on Tiger too (version 1.8 is also compatible with Panther).
Version 0.7 contains the bug and should not be used on Leopard (or can be used with the mentioned limitation).
Equation Service
Anyone tried to see if Equation Service still works? I get kinda worried considering its last update was years ago.
SciSoft
Not fully tested (what a joke, 600+Mb of free software), but version 2007.11.1 of scisoft (http://web.mac.com/npirzkal/Scisoft/Scisoft.html) seems to work out of the box.

It is not possible to use the Spell Check as designed. This is due to a change in the spell checker included in Macintosh OS 10.5 Leopard, and we anticipate it will be resolved by Apple.

It is not possible to use the "Connect" option in EndNote 9. We do not have a workaround to enable this feature at this time.
Note: PubMed or Web of Science are not affected as they connect using unique methods."
Intel's compilers?
How about ifort and icc? Versions 9 and 10? Anyone tried those on Leopard?

Both ifort and icc Version 10.020, as well as MKL 9.1 work fine here.
Igor Pro
In limiting testing, Igor Pro (v6.02A) seems to work well under Leopard (Mac Pro). There are a couple of cosmetic issues with text labeling of certain fields in Control Panels (WaveMetrics is aware of it and working on an update). However, this can be worked around for now by turing off Native GUI appearance for user-defined controls (Misc->Miscellaneous Settings->Compatibility).

intel compilers are not fully integrated with leopard and xcode 3, we have to wait few days untill 10.1.xxx is out. Today, you can have problem with lam-mpi for intance.
Gnuplot through Fink
I was able to successfully install Gnuplot through Fink. As of this writing, there isn't a binary installer of Fink for 10.5, but you can download the latest source code and use the bootstrap method to get it installed (as mentioned on the home page).
I first tried to install Gnuplot using the unstable tree, but the install bombed out on one of the dependencies (a PDF library if I remember correctly). However, after moving back to only the stable tree, Gnuplot installed fine.
Photoshop 7
As far as I can tell, broken in Leopard.
Keynote 2
Keynote 2.0.2 : weird drawing problems when editing text, no QuickLook, and registration license lost. Quite broken. Shame!!
ImageJ
Apparently it works fine (ImageJ version 10.2 on OS X.5)
Mathematica 6
No problems found so far in Mathematica 6. I haven't done extensive testing, but I've not run across any issues.
LabVIEW 8.5
No major problems with the latest release of LabVIEW. Most noticeable issues are with text rendering of front panels when using the "system" controls and indicators. This also shows up when editing properties for controls (using the Properties item from the control's contextual menu). These appear to be purely cosmetic problems.
MacTex 2007
I just tried to compile a draft of a thesis (several include, multiple bibtex files, multiple figures). No problem so far.

MacPymol
All seems to be working fine.
GridStuffer 0.4.5 not working in Leopard
GridStuffer is not behaving properly in Leopard, and may crash. I have a build that kind of works now, but it still have some other issues that make it not ready for public consumption... Sorry!
MATLAB ...
My MATLAB R2007B spits out a ton of java related errors of various sorts when I'm working with even non-Java windows that have nothing to do with MATLAB. I am running MATLAB inside xterm in Xquartz 1.2a7 with '-nodesktop'. Various attempts at fixes have not been successful. Clearly errors but they don't seem "critical."

The chemical drawing editor Marvin from ChemAxon seems to function fine.
DEVONthink Professional
DEVONthink Professional 1.3.3 has some issues on Leopard, but DEVONtechnologies promised to post a free update soon to fix them. The issues affect rich text editing, scanning, Mail integration, and web browsing. -- Update: DEVONtechnologies has posted an interim bug fix release for DEVONthink Pro and Pro Office in their blog.
Endnote X1
As far as simple use (opening databases, pasting references into Word, connecting to PubMed and downloading references) it works just fine in 10.5.
Pymol-Py24
Pymol-py24 installed via fink works fine.

Just an additional comment here...
I use Mathematica 6 extensively in my consulting work and in the continued development of A WorkLife FrameWork (http://Scientificarts.com/worklife). I haven't encountered anything Leopardish that affects the behavior of Mathematica 6. All is fine...
There is the (what I think) design flaw in Leopard of including a Spotlight lookup field in the Help menu (and which is in all applications now). This completely destroys the menu's layout because it resizes the menu and assigns a font size that is different from other menus. Also, if there is any text in the lookup field all other menu items are preempted by the list of found items.
This is a pure user interface flaw on Apple's part (and there are sadly others in Leopard) which overrides an application's design. It seems to be a feature-by-committee reminiscent of the classic windows user interface design methodology. Hopefully it will get fixed by Apple in a coming-to-their-senses update...

Mathematica 6
No problems found so far in Mathematica 6. I haven't done extensive testing, but I've not run across any issues.
Adobe Acrobat Professional v8.1.1
View PDFs seems okay but creating PDFs, at least via the virtual print driver, appear broken. The print driver stalls and cannot be restarted. One can still create PDFs via the Apple mechanism but this isn't a substitute for more demanding situations. Hopefully this will be updated soon. Anyone know of a work around?

X11
In Leopard, Apple switched from XFree86 to X.org for its X11 implementation. This seems to have caused a number of issues.

The X11 maintainer at Apple is actively responding to problems and requests and builds are being released that address some of the problems.

Native Instruments
Native Instruments have a web page highlighting compatibility issues with Leopard.
"Based on internal testing with Mac OS X 10.5, Native Instruments has found two potential compatibility issues with its products.
Installation - the installer versions included with some NI products will not work under Mac OS X 10.5, causing the installation process to fail. This may also include previous versions of Service Center included with a product.
Native Instruments has released a universal installer patch for Mac OS X 10.5 that fixes this issue for all affected products. Please download and apply this patch when encountering any installation issues. The patch is available for download here.
Operation - in some NI products, calling up certain message windows will cause the application to become unresponsive under Mac OS X 10.5. This includes "Yes/No"-type confirmation dialogues and "File not found" warnings. To which extent such messages are likely to come up during normal usage depends on the individual product. "

Both icc & ifort compile fine, but the executables crash with a seg fault .. any tips? I installed XCode 3.0 too, by the way.
Intel Compilers
yes, the intel compilers have a problem with loop unrolling right now. You can compile with -O1 (which prevents unrolling loops) and they will work (you pay a performance penalty).
I have been told by intel support that a fix is in the works, but it has been over a week and nothing has appeared...
ChemDraw versions 8 and 9
On our campus we have several versions of ChemDraw (versions 8, 9 and 10). After upgrading some of our computers to Mac OS 10.5 Leopard and some testing we realized that versions 8 and 9 of ChemDraw show the following problem under 10.5 (tested on several machines and 100% reproduceable):
1. When opening an existing .cdx file and saving this file after modifications under the same name with the Save command, everything is fine.
2. When modifying an existing .cdx file and trying to save the file under another name with thecommand Save as... ChemDraw crashes.
3. When creating a new document and trying to save it ChemDraw crashes.
4. ChemDraw version 10 seems to work fine.
It looks as if versions 8 and 9 are unable to create new .cdx files under Mac OS 10.5 Leopard.
Did anybody experience the same problem and if yes, is there a solution/an update available?

GridStuffer 0.4.7 for Leopard
I have updated GridStuffer to version 0.4.7 and it seems to behave OK in Leopard, see GridStuffer info for more details.
chemdraw 8 in leopard
I also encountered the problem with ChemDraw 8 when upgrading to MAC OS 10.5. When trying to save new chemdraw files, chemdraw crashed everytime. I was able to fix this problem by going to Preference, Open/Save tab, and selecting Use default file format and select "chemdraw" file format. Hope this helps.

That indeed did the trick. Thank you very much for this answer - your solution is a lot cheaper than the one ChemDraw Support proposed to us: Upgrade to version 11. That can wait a little longer now :-)

Leopard OS. Recently upgraded to 11.0 and encountering problems copying large files (ca. 20 mb) and pasting into a word document. Get an "out of memory" error message. Haven't yet contacted technical support.

Intel 10.x Compilers on mac os x 10.5.1
I am using Intel compilers ifort-10.1.006 and icc-10.1.006 and the intel debugger on a mac book with dual core intel processor.
